with the m54, bad spark on cylinder 1 will also cause cylinder 3 to throw a misfire code. You'll need to clear the codes and restart, see which cylinder misfires first, replace that coil and you'll be okay.
this has been my experience working on e39's.
looking at those pics though, i have no idea why water would be in there, aside from if you washed/bathed/drowned the engine.
